Python scripts and input data that reproduce every table and the figure of "Origin of an Apparent Bohr-Volume Scale in the Cohesion of Rare-Gas Solids" (E. W. Maina, submitted to MRS Advances) and its Supplementary Information: the energy ledger for Ne, Ar, Kr and Xe, the decomposition of the fitted volume, periodic coupled-dipole calculations, the hydrogen variational Monte Carlo calculations, the frozen isotope predictions and the X23 benchmark, with the stored outputs used in the manuscript. README.md lists which script reproduces each table and figure. Requires Python 3.10+ with NumPy, SciPy and Matplotlib; ASE and dftd4 are needed only for the X23 benchmark. X23 structures are from https://github.com/aoterodelaroza/refdata (GPL-3.0).

Completes the Wang and Iha (2023) ferroptosis gene list. No analysis code changes.
Correction
results/wang_iha_degs.json held 45 of the 46 ferroptosis-related differentially expressed genes that Wang and Iha report (21 up, 24 down instead of 21 up, 25 down). The missing gene is GABARAPL1, downregulated, log2 fold change -1.9746. It is a node of the ferroptosis protein interaction network in their Figure 6A, it is in the autophagy list of the same file with that fold change, and adding it gives exactly their reported 46 genes (21 up, 25 down). The autophagy list (26 genes, 9 up, 17 down) was already complete. Both lists were checked against the authors' supplementary tables (Supplementary Table S1 for ferroptosis, S3 for autophagy): all 46 and all 26 genes are present, every log2 fold change is identical, and the up and down counts agree. In Table S1 GABARAPL1 has an adjusted P value of 6.59e-09 and log2 fold change -1.9746.
Effect on results
test_wang_iha.py was rerun unchanged with the 46 genes. results_wangiha_ferroptosis.csv is regenerated; results_wangiha_autophagy.csv is identical to the earlier version.
Genes with absolute rho above 0.3 with the erythroid score: 96 percent with 45 genes (P = 2e-17) and 96 percent with 46 genes (P = 9.1e-18)
Genes with absolute rho above 0.3 with the monocyte fraction: 51 percent with 45 genes, 50 percent with 46
Significant after adjusting on deconvolution components: 43 of 45 with 45 genes, 44 of 46 with 46
Significant after adjusting on erythroid and monocyte content: 39 of 45 with 45 genes, 40 of 46 with 46
Files changed
results/wang_iha_degs.json, results/results_wangiha_ferroptosis.csv and the release notes.
Resolves
The open point recorded in the v1.4 release notes, that the manuscript says 46 ferroptosis genes while the file held 45.

Data and code accompanying the manuscript “The Optimism Gap Is Not a Property of the Model: Measuring Hyperparameter-Selection Bias for XGBoost on Small Tabular Environmental Data” (submitted to the Journal of Data Science and Intelligent Systems).
The package measures how much a tuned model’s reported performance is inflated when hyperparameters are selected on the same folds that report the result. Using the published components of Indonesia’s Environmental Quality Index together with GRDP per capita and population density, it runs five model families (mean or majority baseline, linear or logistic regression, random forest, gradient boosting and histogram gradient boosting, XGBoost) under a flat and a nested cross-validation protocol on three tasks: air quality across 34 provinces, a 136-row four-year panel grouped by province, and recovery of a four-cluster typology across 38 provinces. Both regression tasks are repeated over thirty random fold assignments; the variance of the optimism gap is decomposed into model, fold-assignment and interaction-plus-residual components; a wide-grid comparison is run for the first ten assignments; and SHAP attribution and learning curves are included.
Contents: data/ (index components 2021–2024, GRDP per capita and population density, and the four-cluster assignment used as the classification target), code/ (Python scripts for all non-XGBoost values, summaries and figures, and two Google Colab notebooks for all XGBoost values), results/ (every repetition and summary behind the reported tables and figures), README.md (run order and verification notes), requirements.txt (pinned versions), CITATION.cff and licence files.
The four-cluster assignment is derived in a companion study whose data and code are archived at https://doi.org/10.5281/zenodo.23076637. The indicator values are official statistics from Statistics Indonesia (Badan Pusat Statistik), reproduced unchanged; please cite the original BPS tables as well as this record. Code: MIT licence. Data and result files: CC BY 4.0.
Version 1.1.0 adds a Google Colab notebook that reproduces every table, figure and number of the manuscript in one notebook and checks them against the manuscript. Data, analysis code and result files are unchanged.
