NextPyper: a Pipeline for Assembling Target Capture Data in Polyploids
Dataset Overview
This dataset contains required code and data to replicate the analyses in NextPyper's main manuscript.
The main objects of interest in this dataset are the Notebooks/ folder. Each Notebook details how to reproduce different analyses:
- Simultation_notebook.ipynb explains how the simulation dataset was designed, generated and then used as input for the different pipelines evaluated.- Simulation_categorization.ipynb explains how the pipelines' output was asessed and benchmarked.- Azorella_notebook.ipynb explains the use of NextPyper to analyze the Azorella empirical dataset, and the postprocessing used to make the presented species tree.
The specifications of the environments needed to reproduce the analyses are in envs/ folder and are referenced when needed in each Notebook.
The data/ folder contains the data needed to reproduce the analyses or results from them. Their nature and/or use is explained in each notebook when required.
The scripts/ folder contains the raw scripts used to run most analyses in https://metavo.metacentrum.cz/. These scripts are meant for reference only, since they are tailored for openPBS (used by metacentrum), and cluster-specific configurations.
Data sources
The Azorella dataset was constructed from NCBI's project [PRJNA885464](https://www.ncbi.nlm.nih.gov/bioproject/PRJNA885464/).

We derive observational constraints on the Weyl gauge coupling $g_V$ of Quantum Distortion Gravity (QDG) from the absence of superradiant instabilities around astrophysical black holes. Combining the QDG mass relation $m_V = \sqrt{12}\,g_V\,M_{\rm Pl}$ with the growth rate of the fastest superradiant mode of a massive Proca field around Kerr (Baryakhtar--Lasenby--Teo 2017), we translate the published exclusion bands on ultralight vector masses into exclusion bands on $g_V$. We find that stellar-mass black hole observations exclude $5.9\times10^{-42} \lesssim g_V \lesssim 2.4\times10^{-39}$, and supermassive black holes exclude $7.1\times10^{-48} \lesssim g_V \lesssim 2.4\times10^{-45}$. These bounds are obtained from already-published spin measurements (Cygnus X-1, GRS1915+105, and supermassive black hole spin estimates) and are therefore independent of any new experiment. We emphasize that QDG does not predict the value of $g_V$; the constraint is conditional on $g_V$ falling within the excluded range at astrophysical scales. We discuss the implications for the infrared behavior of $g_V$ and compare with the existing bounds from the Standard Model Extension.

The set contains 636 queries. Its core is 95 question groups, each realised at four controlled levels of lexical distance from the source wording, from the manual's own terminology to a situation described in the telegraphic register of someone under stress. The queries are written by a person with military training rather than generated by a language model, and 100 groups carry human gold annotations against a corpus of 1,337 passages from four U.S. Army field manuals.
Relevance is multi-passage: 51 of the 80 answerable groups have more than one correct passage. Any evaluation assuming a single correct answer misstates the task.
The deposit also includes the device artefacts, a 50-case fixture that makes the bit-exactness claim checkable on hardware, and the script that recomputes every number and figure in the paper.

ABSTRACT
Water radiation sources were collected from different selected areas from northern Borno, in Borno State. The water samples were analysed in order to monitor and evaluated the presence of radio-nuclides their chemical composition and parameters too. After analysis the presence of radio nuclides lead, cadmium, copper, iron, zinc, arsenic were observed in a small quantity which were significant enough to cause harmful effects. Radiological risks were assessed through the calculation of radium equivalent activity, external hazard index, absorbed dose rate ad annual effective dose equivalent, Radiation equivalent values peaked at 300q/kg, approaching the safety limit of 370BBq/kg. The study also computed the excess lifetime cancer risk which ranged from 2.1x10-4 to 6.7x10-4, indicating a significant carcinogenic threat, especially to communities depending on ground water. The result suggest that metal accumulation through subsequent leaching into groundwater, is largely influenced by human activities- primarily artisanal mining and uncontrolled agricultural practices. The lack of adequate monitoring and risk assessment create the exposure to risk
Thus, a quality potable water which is clean of radionuclide is necessary in entire Maiduguri and other four LGA areas .
