The dataset describes the protein-ligand interaction between the chemicals in the blood exposome database and the ten proteins of the Cytochrome P450 family. It is following files. It can be useful for learning about the chemical exposome interaction.
Blood_Exposome_Ligand_Library.xlsx : Reference list for all chemicals in the blood exposome database. The “CID” column refers to a chemical identifier, which remain consistent throughout the rest of the data files provided here. This dataset also consists of other physical and chemical attributes of the chemical such as SMILES, molecular weight and polarity and so on. Finally, the “Included in docking (Yes/No)” column tells the user is the chemical was included in the virtual screening campaign.
Virtual_Screening_Output_Binding_Energy_data.xlsx: Key dataset where the first column labeled “Compound” is the Chemical identifier CID number, this is followed by the “Compound name” column. Rest of the columns report the Binding Energies obtained from the .dlg files produced by Autodock Vina and reports the protein-ligand binding energy for the top ranked pose.
Virtual_Screening_Output_Binding_Affinity_data.xlsx: Key dataset where the first column labeled “Compound” is the Chemical identifier CID number, this is followed by the “Compound name” column. Rest of the columns report the Binding Affinities obtained from the .xml files produced by Autodock Vina and reports the protein-ligand binding energy for the top ranked pose.
Chemical_Scaffold_Data.xlsx : Key dataset used to produce scaffold similarity networks which use the Binding Energy data. The structure of this dataset is the same as the “Virtual_Screening_Output_Binding_Energy_data.xlsx” dataset with additional columns corresponding to the chemical SMILES and the Scaffold. The scaffolds were generated using RDkit. The dataset also classifies chemicals as pesticides and non-pesticides.
Chemical_similarity_network_data_node_details.xlsx: This dataset lists the 12,561 scaffold classes detected amongst the blood exposome chemicals. These scaffold classes are used as the nodes when generating the scaffold similarity networks. The “compound_count” and “pesticide_count” columns indicated the number of blood exposome chemicals identified that have a certain scaffold and the number of pesticides with that scaffold respectively. This is followed by the average binding energy of the chemicals with the scaffold. The dataset also lists statistical attributes such as “pesticide_fraction”. The SMILES column is different representation of the scaffold itself and as such can be ignored.
Chemical_Similarity_Network_Data_edge_details.xlsx : This dataset contains pairwise scaffold connections used to construct scaffold similarity networks, where scaffold1 and scaffold2 represent connected scaffold pairs and tanimoto is the corresponding Tanimoto similarity score. Only scaffold pairs with Tanimoto similarity ≥ 0.6 are included as network edges; scaffolds without any connections above this threshold were retained as isolated (unconnected) nodes in the network analyses.
Protein_Structures_PDBQT.zip: This archive contains the final prepared protein structures in PDBQT format used for molecular docking analyses. Protein preparation was performed as described in the Methods section, and the files represent the finalized receptor structures used as docking input throughout the study.
Scaffold_enrichment_analysis.xlsx: This table summarizes the scaffold-level enrichment among the top 5% docking binders for each P450 isoform. "Total Exposome Compounds" indicates the number of compounds containing a given scaffold, "Top 5% Binders" denotes the number present among the top-ranked docked compounds, "Enrichment Fold" quantifies scaffold overrepresentation relative to expectation, and "P-value" reports the statistical significance of the enrichment.
P450_known_reactions_from_databases.xlsx : This dataset compiles curated substrate-product reaction pairs associated with P450 enzymes from publicly available sources. "Substrate_CID" and "Product_CID" are PubChem compound identifiers for the reactant and metabolite, respectively, while "Reaction", "PMID", "DOI", "Source", and "Citation" provide supporting evidence. "DockingScore", "Rank", and "Percentile" link each experimentally validated substrate to its corresponding molecular docking results in the virtual screening analysis.

Transcriptomic drug repurposing rests on a claim that has never been tested at the only endpoint that matters: that reversing a disease expression signature identifies compounds that go on to work in patients. The obvious test is retrospective. Take drugs that were approved for a second indication, query a frozen connectivity pipeline with disease transcriptomics collected independently of the drug, and see where the approved drug ranks.
This report scopes that benchmark rather than running it, and finds that the scoping is where the difficulty lives. Of roughly 72 verified FDA repurposing approvals since 2000, thirteen survive a pre-registered set of inclusion gates, twelve of them cleanly. Getting there required resolving problems that would each have silently changed the result: two of the four strongest candidates are circular, because the transcriptomic data that would test the pipeline is the data that generated the repurposing hypothesis; compound identity by InChIKey skeleton fails in both directions, merging stereoisomers that differ and splitting tautomers that do not; and one pre-registered gate, the requirement that data predate the hypothesis, turns out to be close to structurally unsatisfiable, because public expression repositories postdate most of the repurposing hypotheses that reached approval.
Three properties of the scoring metric are also reported. The self-target control proposed in earlier work does not port to connectivity scoring, because swapping a query's up and down gene sets flips the score's sign exactly by construction, so the naive port is an identity rather than a test. Transcriptional activity across the reference library is not concentrated (Gini 0.274 against 0.333 for a uniform distribution), which removes one way the benchmark could have failed before starting, though 23.2% of the library has no quality-passing signature at all. And the connectivity score returns exactly zero for 44% of compounds, creating a tied block of roughly 11,653 whose tie-breaking convention alone moves a drug's percentile from 28 to 72, a larger swing than any effect the benchmark could detect.
No benchmark result is reported here, and deliberately so. The control that determines whether the metric responds to disease content at all has not been run, and reporting ranks before it would repeat an error this program has already documented once.

A declared task can sometimes certify a reduced source before a downstream encoder, codebook, rate, distortion target, or optimizer is chosen. This paper studies when one such reduction preserves the complete downstream problem family, a property termed Task-Sufficient Contraction. The reduced source is fixed by the task before the later operating point is selected. An exact contraction allows the later problem to be solved on that source with the same result as if the full source had been retained. For a machine with a fixed set of possible actions and a fixed loss, the paper identifies a consumer-specific source by merging states only when every available action has the same regret in both. For finite action sets, replacing the richer source by this reduced source preserves the complete one-step rate-regret curve, even though the reduction is fixed before the distortion target is chosen. A second result gives an exact characterization for quadratic loss on affine feasible-action sets: the canonical reduced source is the projection onto the directions in which feasible actions can differ. Under a fixed energy budget, this becomes centered load, while retaining only the optimal water-filled action is too coarse. Earlier Information Bottleneck, semantic rate-distortion, and goal-oriented quantization results are then used to distinguish exact, architecture-conditioned, approximate, failed, and corrected contractions. The framework suggests a way for heterogeneous machines to exchange what a receiving task needs without first aligning their full internal representations.

An AI weapon that attempts to infer whether a person is evil collapses identity, prediction, evidence, and punishment into one opaque decision. No available model can observe moral intention directly; it can only classify proxies shaped by data and context. Error rates that appear acceptable in a laboratory become catastrophic when applied to populations and irreversible force. This paper defines a prohibition on autonomous moral targeting while distinguishing defensive sensing and human controlled interception.
